DSP upgrade, stepper motor wiring confusion

You can use any wire. Not necessary of using Cat5. I was using Cat5 because it came in handy and it can reduce effect from electromagnetic interference.

Yes. It is troublesome trying to find out the pin from the optical sensor, even though the DSP support it
So, I would rather to use a regular limit switches for that purpose

You can just remove that part out from the stage as it is useless. I got a bunch of that module and if anyone want it, just send me shipping cost and I can mail it to you if needed that
