zero point of laser and limit switch

Hello,
I'm building a lasercutter and i'm having a problem.
My limit switches are on the upper right of my x-y stage
My laser entry point is to the upper left of my x-y stage.
I want my zero point to be on the upper left (as close to the laser as possible)
But at the moment my zero point is the upper right. For Y this is fine but for X it is not.
How can I change the x value/setup so that after it hits the limits switch it knows that it is in position 650 in stead of 0.
I'm not at the point of testing the laser but i presume that every thing will be mirrored or upside down?
second question
My laser says on the lcd that it is moving 450 mm. in real time it is moving (about) 650 mm. So I have to change the pulse distance.
That should be somewhere about 34, I'm doing this just to start and have a rough calibration before the real deal.
But when i put in a pulse distance above 28 the machine stops working........ Weard noise but now movement. So, somewhere there is something wrong in the setup. But where?
